I think its because the system detected another Rick present. We only see him smashing the tanks, not the receiving subsystem, possibly causing the replicas in other dimensions during the crystal episode. Kinda like how smashing your monitor doesn't actually turn off the PC. that... or he hasn't developed the protocol yet during that episode.

There is an infinite subset of universes where Rick doesn't have a operation phoenix, within them there's a subset of infinite universes were he just never thought of creating it, within these there's another subset of infinite universes were he hasn't though of it yet and another one were he has though about it but hasn't created it yet, within these there's a universe where he hasn't created project phoenix because he doesn't have the required technology and another one were he hasn't done it because he can't decide the colour or the glass tube...
